Even after he's set up alchemy shop in the village, going back to the starting room of the Galleon Minerva, Johannes is there silently following Miriam with his eyes. Maybe it's not a bug and he's just stalking her, which would explain his ability to conveniently show up as the plot calls for it. But doing so may negatively affect his image.
