It's still jarring when it just toys with its own canon. Not mentioning the Chozo at all, Samus claiming she's never been in a joint mission with others before when she does exactly that in the beginning of Prime 3, Samus apparently delivering illegal cargo(the baby metroid) when it's supposed to be used as research for the good of the galaxy, things like that.
